Just for those checking this thread: LibGDX recently released version 0.9.8 which includes the controller API. Native support for Ouya controllers is included.
Some people get custom-made x360 and PS3 controllers though that are tailored to their specific needs/wants as gamers. I'm sure the people with these controllers would jump at the chance to use their weapon of choice on the Ouya!
