I had this problem... I changed the batteries in my controller and it seemed to have resolved the problem. Not sure if that's what's going on for you since you probably have fresh batteries.

I'm using LibGDX as well. However, instead of using the gdx-controllers.jar I decided to use the OuyaController API in the ouya-sdk.jar. I haven't had any problems.
