I submitted my game earlier this week, but it was rejected because the left stick and d-pad didn't work for navigating the menus and playing the game. Both seem to work fine though when testing on my dev console. Can anyone think of a reason why they wouldn't be working?

I did send Ouya an email explaining everything, but haven't heard back yet so I figured I'd see if anyone else with a console had the same issues.
Clearly you shouldn't use U, since they didn't figure it out and neither will potential players. I'm recommending A, but it's not really required. If you're not going to follow the standard you'll need to have an instruction bar at the bottom or similar, stating the controls.
Just curious: Why *was* it U in the first place? From a consumer standpoint that seems sort of odd and unintuitive. Maybe it's just a matter of personal preference?
You didn't remember the plot of the Doctor Who movie because there was none; Just a bunch of plot holes strung together.
Had a lot of trouble working out is was U that mattered. Also when playing the game - if I tap say A then the game exits and I end up back at level 1 and straight into game 1. this is frustrating - suggest you - clear the button buffer when you get to the main menu - before launching a game - use O for fire and A for back - if end of game 2 (say) then don't scroll back to game 1. instead scroll to game 3 (or at least stay on 2)
Interesting game though. Would like to play it more...
Thanks for the feedback. "Y" does currently abort the current mission and take you back to the menu. I know the current controls are a little weird...
I'm working on a bunch of changes and additions for the next release. The controls are being completely redone to use O/A for the menus. Mission selection is also being rewritten because there are a bunch more missions/modes being added. The full version which should be completed by mid-May will feature 5 different ships to acquire and upgrade, around 20 story missions with various objectives, the endless "Endurance Mode" and a random mission generator. I'm actually testing local coop multiplayer for up to 4 players too. There will also be all new music and some updated graphics.
I may submit a new version sooner if they get upgrading working better. Otherwise I might just wait until May for one big update. Either way, you should definitely play some more and set some high scores in Endurance Mode.
Updated version is now available in the store. Menus now use standard buttons like O and A for selecting and backing out. The update also includes basic 4 player co-op. Players 2-4 can hit the O button to join in on a standard mission or Endurance Mode. So go check it out and let's get it out of the Sandbox! :)
More content and updates are still coming before the public Ouya launch in June.
